He refuses to go into his Pokéball, and refuses to do what he's told in general. In the games, it doesn't have much of an effect on gameplay beyond breeding and a few alternate forms.

Some have pointed out that Pikachu is played by a woman, but that doesn't mean much in the world of voice acting. It was shown falling for the Attract of a Togepi and a Snivyboth of whom were confirmed to be female.

A strong hint to Pikachu's gender is its love life. This is when the concept of breeding was introduced, which could only happen between a male and a female. People are probably better off playing it safe and referring to Pikachu as it, but if they had to choose, calling it a boy should work out.

In Pikachu's case, the females' tails now resembled the upper half of a heart. Some would argue that gender differences aren't prevalent enough in the anime to draw conclusions, but this isn't true.

The subject rarely comes up, but when it does, it leans in favor of Pikachu being a boy rather than a girl.
